How about encoding it into a different format (eg. MP2)? You should be able to seek in the new file, and use those times on the original Real file.

That sounds unneccessary. Just remux the file. Perhaps "mencoder -ovc copy -oac copy <realmedia file>.rm -o <new name>.avi" or using Matroska tools to remux the file into an MKA.
