Yep, the problem is here: transport streams. Transcode has some code
to handle those streams, but support is still incomplete (and unreliable).

Why not try to convert it to a PS first? I think using MEncoder with - ovc copy -oac copy -of mpeg *should* work. That should help figure out if it's the video, or the container.
